CZ.NIC se angažuje také v oblasti internetové bezpečnosti; od roku 2011 provozuje Národní CSIRT tým České republiky – CSIRT.CZ, v roce 2013 byl CZ.NIC jedním z prvních členů bezpečnostního projektu FENIX.
